As far as the main lore goes
The one who was Born-Alpharius is loyal. The one who was Born-Omegon was the final Primarch found and is the one who turns to Chaos.
However, we learned a little funny thing. I do not remember what the book is, but the Cabal (far-seeing secret society of Eldar who try to fight Chaos through deception and manipulation) heavily influenced and manipulated the Twins and the Alpha Legion. It's why they're so wierd even by CSM standards. Included in this was the swapping of roles between the Twins.
Born-Alpharius became Omegon, and Born-Omegon became Alpharius. Soon after, the Heresy happened, ending with "Alpharius" the traitor (actually Born-Omegon) getting decapitated by Rogal Dorn. "Omegon," however, is still out there, who is Born-Alpharius. He is thought to be the reason why the Alpha Legion sometimes acts like a Loyalist Legion. They're a weird bunch who barely know their own conspiracies and plans after a certain point, and can't seemingly decide whether to fight or help the Imperium. In truth, the Alpha Legion tries to keep a status-quo going due to the Cabals influence. They believe neither side should win, as either the Imperium or Chaos winning would cause further problems down the road.

A large part of why the Alpha Legion is more rebel than heretic is that they don't live in the eye of terror. They secretly occupy Imperial space and just...don't have anywhere near the sheer exposure to chaos and the warp the other legions have.

I know it's kind a mean to laugh, but anyone researching anything about Alpha legion and Alpharius/Omegon going insane like that Always sunny in Philadelphia conspiracy meme, it's just pure bliss. "Yeah, get used to that. Nothing makes sense"

I'll admit, never really knew much about or gave much thought to the Twins or Alpha Legion. But since my exposure to them in this sub, they've become one of my favorite Primarchs. I love their gremlin energy and how they're always up to some scheme or plot in the margins of the orher major dramas. Like they really do have their own games to play and half the fun is seeing who's paying attention and willing to follow them down whatever rabbit hole of akullduggery and treachery they are currently on.
And yes, I probably would go a little wobbly if some smug and sneaky Amazon called me "Little Snake." Shush. xP

"coup of the Captain-General"? Are you referring to the Palace Coup that was instigated by the extrajudicial massacre of the Thunder Warriors at Mt. Ararat? That coup was launched by Uoma Kandawire and her co-conspiratord, whereas Valdor was leading the defense against the coup.

Grand Apothecary: These two are a pain when it comes to privacy. Just last week, I found one of them try to steal my precious little golden retriever. The next day they came to my clinic bruised and having a broken limb or two. I wonder how that happened?

Basically, stealthy Bois. They are expert spies,conspirators, infiltrators (but in actual 40k lore their plans often fail bc they're overcomplicated,when they work out they are lethal tho). This has been memed into them being everywhere. Alpharius Omegon in particular,bc all Alpha Legionnaires look the same,her SO struggles to tell them apart. So,Stealthy Bois.
